Easiest way to do it would probably be to make a few variations of the layer; scale them down the "further" back they get; and erase anything that would be behind a building.
If you have a 3d modelling program; you could also do a PNG with transparency of a particle effect to simulate rain - that worked out pretty well the last time I did it. Just set it up as a very long strip of the particle-rain (particle + motion blur + 50% transparent gray material) with the camera looking down the length of it. Render with transparency, and bring into your image.
